In 2001, Gardner went to walk-on tryouts for the College of Charleston Cougars baseball team, where he was selected and went on to start for three years. Gardner also played American Legion Baseball for St. George Post 105 while attending Holly Hill Academy in Holly Hill, South Carolina, where he played for the school’s baseball team.
Gardner was not chosen in the 2004 MLB draft despite having a.397 batting average in his junior year. He set a Cougars record with 85 runs scored, led the Southern Conference with 38 stolen bases, batted 447 in his senior year of 2005, and tied for the most hits in college baseball with 122.
With the 109th overall pick in the 2005 Major League Baseball draft, Gardner was selected by the New York Yankees in the third round following his senior year of college. He was given a $210,000 signing bonus and finished the 2005 season in the New York-Penn League ranked 268th in at-bats (with 282), 54th in runs, and 78th in stolen bases. In 2006, he was named a Florida State League All-Star after hitting. .323 in 63 games with 22 runs batted in (RBIs) with the Tampa Yankees, ranking third in the league in batting average, leading the league in stolen bases, and second in walks.
